I've got the exact same problem with the x79a-gd45 (8d) and a evga gtx 670 sc also updated the bios (with a different version as the bios files are not the same for this motherboard) and the pc managed to boot just fine but, although bios shows pcie 3.0 is enabled gpu-z shows it is only pcie 2.0.
